In the first quarter of the 16th century, the Duke of Beja, Prince Luis, son of Manuel I, ordered its construction on the site that was due to be the city´s abattoir. The grandiosity of the project he was undertaking made him change ideas instead opting to donate the building to the Fraternity of Compassion. The conversion work necessary was subsequently carried out on the church.
The original church porch, later adapted to become the entrance to the church, represents an example of the renaissance style unique to Portuguese civil architecture and is the main attraction. The interior was completed in a differing style, with a Manueline influence, creating a clear contrast with the exterior.
In the 19th century, the Church became municipal heritage. In 1927, a water tank was built under the coverage to supply the city. Some pieces of art, including the 16th century, Estremoz marble pulpit and four paintings by António Nogueira were handed over to the Rainha D. Leonor Regional Museum for safekeeping.
